Title Perl script that maps SAM reads to known Acropora genes

Description This perl script parse the output of TopHat alignment software (Trapnell et al., Bioinformatics, 2009), which is given in the Sequence Alignment/Map (SAM) format (http://samtools.sourceforge.net/), and convert it into the raw number of reads aligned to each Acropora gene
