There are three files in this repository which are associated with/used for making genotyping calls in the genotyping table. They are: RawSangerSeqFiles.zip Genotyping_information_final.xlsx Reference Sequence for mapping Sanger data.geneious.zip RawSangerSeqFiles.zip contains raw Sanger sequence data. Naming convention follows the following style: first the sample ID which is listed in the top header row of the table provided table (Genotyping_information_final.xlsx). Then it indicates the primer used which matches the name in the Primer Set column of the table followed by whether it was a reverse or forward primer. This is then followed by the sequencing date. Some names are an abbreviated or slightly modified version of these. For example, "122F" refers to primer 1to2_2 and the forward primer. Another example: B027_2_2R_B3_Oct-6-2015. This is the sequence for "B27" for "region2" primers, using the Reverse primer. The impatiens sequence ("imp") and Bmel-SIENF01_28_S1 are taken from genomic rather than Sanger sequence data. Reference sequence to map the Sanger data is provided in .geneious file format (filename - Reference Sequence for mapping Sanger data.geneious) along with SNP block sequence for 20 genomic samples. Reference sequence is taken from BIMP 2.0 JH158445.1 contig (available from NCBI) and first 30 KB bases (3’ regions before the abd-A gene CDS) were deleted. For example, position 1 in provided geneious reference refers to 30,000 in BIMP 2.0 JH158445.1 assembly and 181152 in geneious reference file refers to 213151 in BIMP 2.0 JH158445.1. Genomic sequences downstream to Abd-B coding region were also deleted from the reference sequence. The genotyping result spreadsheet uses the BIMP 2.0 JH158445.1 base positions to indicate SNP and indel locations.
