-------------------------------------------------------------------------- This Dryad package is meant to accompany the paper: JEFFREY P. ROSE, CHUN-LEI XIANG, KENNETH J. SYTSMA, BRYAN T. DREW. A timeframe for mint evolution: Towards a better understanding of trait evolution and historical biogeography in Lamiaceae. published in Botanical Journal of the Linnean Society. This repository contains alignments, R files, matrices, and tree files for all analyses. -------------------------------------------------------------------------- -------------------------------------------------------------------------- "phylogeny_divergence_times_files.zip" contains all alignments and BEAST MCC trees -------------------------------------------------------------------------- 1. The file "phylogeny.files.master.txt" contains a detailed description of all files in the following two folders. The number on each file corresponds to the number listed in this file. 2. The folder "Lamiaceae-only_BEAST" contains alignments and trees for the Lamiaceae-focused analysis. 3. The folder "Lamiales-wide_BEAST" contains alignments and trees for the Lamiales-focused analysis. -------------------------------------------------------------------------- "phylogeny_divergence_times_figures.tables.zip" contains spreadsheets and pertinent to the phylogeny reconstruction -------------------------------------------------------------------------- 1. The Excel spreadsheet "Supplementary_File_S1_GenBank.xlsx" contains voucher information for all DNA sequences used in this study. 2. The Word document "Supplementary_Table_S1.docx" compares divergence times estimated from the different calibration strategies on each alignment. -------------------------------------------------------------------------- "comparative_analyses_figures.tables.zip" contains all figures and tables accompanying the morphological and biogeographical analyses -------------------------------------------------------------------------- 1. DEC ancestral range reconstructions for the three wide-ranging subclades. 2. Full DEC and DECj reconstructions for all Lamiaceae. -------------------------------------------------------------------------- "comparative_analyses_fies.zip" contains files needed to reproduce the analyses. -------------------------------------------------------------------------- 1. "Clade_Circumscription_Appendix.docx" provides justification for all the placeholder tips used in this study. Coding is found in "Coding.Phylogeny.Informed.xlsx", "Coding.Phylogeny.Naive.xlsx","Lamiaceae_morphylogy_by_genus.xlsx", and "Lamiaceae_ranges.txt." 2. The coding for terminals of the three wide-ranging subclades for which DEC ancestral range reconstructions were conducted on is here. 3. This directory also contains all necessary biogeobears input files for all analyses of historical biogeography. -------------------------------------------------------------------------- "comparative_analyses_code.zip" contains R code. -------------------------------------------------------------------------- 1) To reproduce the biogeographical analyses and associated figures. 2) To reproduce the morphological analyses and associated figures. --------------------------------------------------------------------------
