Column D ("Index1") - i7 index name. Column E ("Index2") - i5 index name. Column F ("LinkerSequenceForward") - Forward linker sequence. Column G ("PrimerSequenceForward") - Specific primer forward. Column H ("LinkerSequenceReverse") - Reverse linker sequence. Column I ("PrimerSequenceReverse") - Specific primer reverse. Column J ("Experiment") - Unique user data not relevant to analysis ('p538_KPC_AL'). Column K ("Platform") - Unique user data not relevant to analysis ('GDC_MiSeq'). Column L ("CycleKit") - Unique user data not relevant to analysis ('PE600'). Column M ("RunDate") - Unique user data not relevant to analysis ('run_200227'). Column N ("Sample_description") - The first two characters (D1, D2 or D3) of the sample description indicate human donor; an R or P in penultimate position indicates rifampicin or polymyxin treatment (codes without R or P indicate antibiotic free treatment). Column O ("Project") - Unique user data not relevant to analysis ('perturb'). Column P ("Donor") - Human donor. Column Q ("Antibiotic") - Rifampicin, polymyxin or no antibiotic treatments. Column R ("Treat") - Unique user data not relevant to analysis ('none'). Column S ("Time") - 0hr (i.e. inoculation communities) or 24hr. Column T ("Name") - Antibiotic and human donor combination. Column U ("Description") - Unique user data not relevant to analysis ('p538_run200227_16S_KPC_AL'). ## cfu_counts.csv - Counts of colony forming units across each treatment Column A ("plateID") - Plate identification number. Column B ("Treatment") - Codes are as follows: the first two characters (D1, D2 or D3) indicate human donor; the second two characters denote the presence (C+) or absence (C-) of the community; and the last two characters indicate the presence (AP or AR) or absence (A-) of the antibiotic. Column C ("Replicate") - Replicate. Column D ("total_cfu") - Number of CFU's on agar plate. Column E ("Dilution") - Converts total_cfu count back into cells/ul. Column F ("per_ml") - Converts count in 'Dilution' into cells/ml.
