---- Description of Data ---- Here are stored all of the flow cytometry data used to create the figures in the manuscript "Rapid Evolution of Adaptive Niche Construction in Experimental Microbial Populations". For each figure in the manuscript that used flow cytometry data, there is a corresponding zip archive containing the data used to generate that figure. In general, this data almost all represents measurements from competition experiments between various evolved strains and the GFP-tagged ancestor A_g. All data is stored as FCS version 2.0 files. ---- File Names ---- The file names of the FCS files have the following formats... strain_environment_time.xxx strain_starting-ratio_time.xxx strain_time.xxx -- FIRST SLOT strain: This indicates the strain that is being competed against the GFP-tagged ancestor A_g in this experiment. Of note, the nomenclature used in the final manuscript differs from that used during data collection. The mapping between the two is as follows... S1maj-S8maj -> H1Y-H8Y S1min-S8min -> H1S, H2I-H8I L1maj-L8maj -> ZH1Y,ZH2Y,ZH3W,ZH4Y-ZH8Y L1min-L8min -> ZH1F-ZH8F (note there is no L4min/ZH4F) Ancestor -> 1ALL or G Strains are sometimes adorned with suffixed letters, these indicates separate isolates of the same morphotype (eg. H4Ya, H4Yb are isolated from different colonies). When roman numerals (eg. ii or iv) appear in the file name, it indicates a replicate experiment that was run in parallel with another experiment on the same strain. Thus the numerals just separate the file names of those two otherwise identical experiments. -- MIDDLE SLOT - IF CONTAINS LETTERS Environment: This indicates the strain that was used to condition the environment in which a competition takes place. The environment is generally omitted from the file name at T0. Otherwise, the absence of an environment in the file name indicates that the competition took place in unmodified King's B. A "c" or "C" in the environment slot (eg. H5C) indicates that the full (c)ommunity was used to modify that environment. - IF JUST A NUMBER Starting ratio: When a number X is in the second "slot" in the file name it indicates the competition was begun with a starting ratio of 1:X evolved strain to GFP-tagged ancestor. -- LAST SLOT Time: This indicates the time at which the competition is sampled. T0/T1/T# indicates the time in days from competition start. H# indicates time in hours. -- SUFFIX .xxx: This is the run number appended to the file name by the flow cytometer. ---- ENC Experiments ---- The stanadard ENC (evolved niche construction) experiment on strain X consists of three measurements, one of the mixture used to inoculate the paired competitions in E_X and E_A, and two measurements after the 24 hours competitions in E_X and E_A. Thus the data for these experiments is found as groups of three fcs files: X_TO.xxx X_X_T1.yyy X_G_T1.zzz ---- Directory Structure ---- Many of the archives have an underlying directory structure. This structure groups experiments that were performed in parallel (i.e. at the same time). ---- Data Processing ---- All .fcs data was gated with a minimum SSC of 460, as most of the "shot noise" was below this value. No further gating was performed, as substantial real variation in cell morphology was a feature of these experiments. Events were assigned to the fluorescent standard competitor A_g if their eGFP value exceeded 415, or to the non-fluorescent strain X if their eGFP value was below 415. Sometimes duplicate flow cytometry measurements were taken do to concerns about the first measurement, in which case file that differ only by by the .xxx run number are present. In these cases, the file with less noise, as quantified by the fraction of events with SSC<460, was used.
