README file Data from: Moray C, Hua X, Bromham L. Salt tolerance is evolutionarily labile in a diverse set of angiosperm families. BMC Evo Bio. The data files include: 1. Raw list of salt tolerant plant species collected from published sources (see Methods) - salt_tolerance_raw_list.csv -This includes a raw list of all taxon names extracted from the relevant published sources. - Taxon names are presented as they were in the published study, including spelling. The taxonomic family associated with each taxon was also taken from the published study. 2. List of salt tolerant angiosperm species used in the taxonomic analysis - salt_tolerance_list_taxo.csv - Unique list of accepted names of salt tolerant taxa presented in published lists (see Methods) found using the Taxonstand package (Cayuela et al. 2012) in R. - Accepted names are based on The Plant List taxonomy. - For the taxonomic analysis we used the unique set of accepted salt tolerant species names ("new.binomial") and the family names according to The Plant List taxonomy. For consistency with APG III, species labeled as Leguminosae were re-labeled as Fabaceae, and those listed as Compositae were re-labeled as Asteraceae. 3. List of salt tolerant angiosperm taxa used in the phylogenetic analysis - salt_tolerance_list_phylo.csv - Salt tolerant taxon names in GenBank format. - Includes accepted infraspecific names (taxa in column "new.trinomial" in salt_tolerance_synonymy_results_trinomial.csv) as well as the taxon names presented in original publications (see Methods and Additional Files). 4. Phylogenetic trees edited for the 22 angiosperm families analysed - family_trees.phy - Trees are edited (see Methods) from the angiosperm tree presented by Smith SA, Beaulieu JM, Stamatakis A, Donoghue MJ: Understanding angiosperm diversification using small and large phylogenetic trees. Am J Bot 2011, 98:404–414. 5. Plots of salt tolerant taxa in family phylogenies with tip labels - folder: family tree plots (22 files) - As in Figure 1 and Figure S1, tips in the tree identified as salt tolerant are marked in black, and inferred gains of salt tolerance are represented by black circles. - Plots created with the diversitree package (FitzJohn 2012) in R.
