[*] What data files are provided? There are three types of data provided: * The 50 species trees. These trees are taken from Huang, et al. 2010. It has 8 taxa. * Simulated gene trees. These trees are simulated using the program COAL by J. Degnan from the given speices trees, which are first scaled to certain coalescent units (0.5 or 5.0) before gene trees are simulated. An outgroup (taxa 9) is added first. This outgroup may help when rooting is needed for inferred gene trees (not used in the provided inferred gene trees below since we use clock-like trees). * Inferred gene trees. These trees are inferred by the program PHYLIP (the DNAMLK tool). Note: each taxa's name is subtracted by 1. That is, taxon 1 in the original simulated gene tree is converted to taxon 0.
