Abstract
To infer phylogenetic relationships between L. dahuensis, L. konishii, and related taxa, and their systematic position within the genus Lithocarpus, we newly generated WGS data for the ten newly sampled individuals (from three individuals of L. dahuensis, six of L. konishii, and one of L. quercifolius). Additionally, we incorporated WGS data from 13 samples representing 9 Lithocarpus species and one Chrysolepis chrysophylla (Douglas ex Hook.) Hjelmq. published by Zhou et al. (2022) from NCBI for the phylogenomic tree reconstruction. Collection details, voucher specimen information, and the source of WGS data.

Description of the data and file structure
This dataset includes whole-genome resequencing data from 20 individuals of Fagaceae, including L. dahuensis and L. konishii, to assess the taxonomic distinctiveness of L. dahuensis. SNP data and a phylogenomic tree were generated to clarify species boundaries.
