Abstract
This includes a dataset of 10X genomics Visium spatial RNA sequencing of 3 CDS patients, a dataset of whole-transcriptome RNA sequencing of CD-HIFs, and a dataset of RayBiotech serum proteomics of patients.

Description of the data and file structure
The serum proteomics file is in CSV format.
Column A is the protein name.
Columns B- H are percentage readings of each disease group, including healthy, stricturing CD (CDS), non-stricturing CD (CDNS), ulcerative colitis (UC), C. difficile infection (CDI), prediabetes (PD), and type 2 diabetes (T2DM).
Columns I-J are means and standard deviation of reading in columns B-H.
Columns K- P are the Z score of each disease group.
Columns Q-S are the gene names, Uniprot, and GeneIDs of each protein.
Column T is a description of each protein.

CD02, CD04, and CD05 are viewed as 10X Genomics’ SpaceRanger.
CD02, CD04, and CD05 are ileal tissue explants from stricturing CD patients.

Human subjects data
We do not provide personally identifiable information. All samples are coded. We could not obtain explicit consent from the participants because we did not have any information about the patients.
10X Genomics Visium spatial RNA sequencing was done by UCLA TPCL and TCGB. The ileal tissues were obtained from UCLA Pathology.
Whole-transcriptome RNA sequencing was done by UCLA TCGB. CD-HIF RNA samples were obtained from Dr. Koon's laboratory.
Serum proteomics was done by RayBiotech. The sera were obtained from UCLA Pathology.
