Abstract
Concatenated multiple sequence alignments are commonly used to generate species trees. The Genome Taxonomy Database (GTDB) offers a set of multiple sequence alignments encompassing a large set of diverse bacterial genomes. Here, the GTDB alignments were concatenated to construct inputs for phylogenetic tree building software.

Description of the data and file structure
The 120 GTDB (release 09-RS220) marker gene alignments were concatenated into a single amino acid alignment with 107,235 sequences and 41,084 amino acid sites. A nucleotide alignment was generated by replacing amino acids by their corresponding codon in each gene sequence, resulting in an alignment with 123,252 nucleotide sites.
