Data from: Phylogenetic authentication of amplicon sequence variants in single-specimen metabarcoding of tropical insects

Abstract

Deep amplicon sequencing of individual beetle specimens (Coleoptera) generates complex mixtures of authentic mitochondrial sequences, nuclear pseudogenes (NUMTs), environmental contaminants, and sequencing artefacts. This dataset provides the raw and processed ASV data from 18,533 morphospecies across 119 families and 14 countries, generated by individual Illumina MiSeq barcoding of a 418 bp COI fragment. The dataset includes: (1) The complete ASV authentication results table (175,954 COI ASV records) with classification labels (Authenticated, Technical Artefact, Environmental Contamination, Cross-contamination, Nuclear Pseudogene/NUMT), abundance data, phylogenetic distances, and specimen metadata. (2) FASTA files of all ASV sequences before and after quality filtering. (3) Intermediate analysis files required for statistical analyses (linear mixed models, phylogenetic signal tests). (4) Processed classification outputs from the authentication pipeline.

Authentication used a two-criterion framework combining minimum read count thresholds (MRCT = 4 reads) and phylogenetic placement against a reference tree of 13,380 COI mitogenomes. Of 175,954 ASV records, 15,901 (9.04%) were authenticated as true mitochondrial haplotypes representing 12,922 unique sequences from 14,715 specimens (86.52% authentication success). The 930 confirmed NUMTs are identified by co-occurrence with the same authenticated anchor ASV in ≥2 independent specimens.
