New evolutionary framework and tribal circumscription of Amaranthaceae s.s. as determined through a comprehensive phylogenomic analysis

Abstract

This dataset includes all raw files and code that was used to analyze the evolutionary framework of Amaranthaceae s.s. We generated a densely sampled phylogenomic dataset for Amaranthaceae sensu stricto using a customized bait set targeting 1,000 low-copy nuclear loci and representing 95 % of the genus-level diversity. Our sampling includes many rare and previously unsequenced taxa. Phylogenetic analyses using concatenation and coalescent frameworks yield a broadly resolved species tree but reveal substantial gene tree discordance across the backbone of the Achyranthoids, Aervoids, and Gomphrenoids. Network analyses identify two reticulation events and provide evidence for extensive historical hybridization. We also infer three additional putative whole-genome duplication events in the lineage. Together, these results clarify long-standing phylogenetic uncertainties and support a revised suprageneric classification comprising ten tribes.
