Abstract
Metabolic syndrome (MetS), characterized by abdominal obesity, insulin resistance, dyslipidemia, and hypertension, affects a substantial proportion of the global population and increases the risk for cardiovascular disease, diabetes, and metabolic dysfunction-associated steatotic liver disease (MASLD). Despite its prevalence, there are currently no effective pharmacological therapies targeting MetS, highlighting the need to identify novel etiological mechanisms, particularly within the gastrointestinal (GI) tract. Using a mouse model of MetS and healthy lean controls, we assessed the colonic microenvironment through metabolomic, transcriptomic, and microbiome analyses. Colonic organoids were cultured to further explore epithelial alterations. Additionally, human MetS fecal metabolomics data were cross-compared with the mouse model to validate translational relevance. MetS mice exhibited upregulation of colonic anabolic pathways, including glycolysis, the pentose phosphate pathway, and the tryptophan/kynurenine pathway, without evidence of intestinal inflammation. Microbiome analysis revealed an increased abundance of the genus Lactobacillus in MS NASH mice. Colonic organoids from MetS mice showed altered goblet cell differentiation. Comparative analysis with human MetS fecal metabolomics demonstrated similar dysregulated pathways, underscoring the translational relevance of these findings. Our study reveals significant metabolic and microbial alterations in the colon of MS NASH mice, implicating a dysfunctional GI tract as a potential etiological factor in MetS. These findings highlight specific metabolic pathways and microbial signatures that could serve as future therapeutic targets for MetS.

Human samples are represented using study/sample codes (e.g., 170-002, 170-004) rather than participant names or other directly identifying information.
The sample IDs and metabolomic measurements included in the dataset do not, by themselves, provide a reasonable means of identifying any individual participant. The human metabolomics data are provided as coded research data and are intended for scientific analysis and reuse.

6. METABOLOMICS DATA INTERPRETATION
Mouse metabolomics data in Table S1 contain individual sample-level relative areas and comparison values. Some metabolite annotations are putative and were assigned from m/z and MT/RT information using the HMT standard compound library.
Human metabolomics data in Table S2 contain participant-level detection values together with feature annotation and statistical comparison information. The participant grouping is explicitly coded in the worksheet as Group 1 (Healthy) and Group 2 (Sick).
Table S3 contains only metabolites that were converged/matched across the mouse and human datasets for the cross-species analysis. Directional categories should be interpreted in the context of the respective mouse and human group comparisons.
7. QPCR DATA INTERPRETATION
The qPCR worksheet contains raw technical replicate CT values as well as calculated values. GAPDH is used as the reference gene. The worksheet reports delta CT and 2^-ΔΔCT calculations relative to the B6 ISC reference indicated in the worksheet.
Users reanalyzing the qPCR data should distinguish the individual technical replicate CT values from the calculated CT mean and downstream normalized values.
8. HISTOLOGY DATA
Table S6 provides the numerical pathology scores for the colonic samples used in the associated histological assessment. The accompanying PowerPoint provides Supplementary Figure S1 showing the histological and molecular assessment of colonic inflammation in MS NASH mice.
9. SOFTWARE AND ANALYSIS RESOURCES
The associated study used metabolomics pathway/enrichment analyses including MetaboAnalyst and the RaMP-DB metabolite/pathway resource, as described in the manuscript. Table S3 contains the resulting converged dataset used for the cross-species comparison.
The deposited Excel workbook can be opened with Microsoft Excel or another spreadsheet application capable of reading .xlsx files. No specialized software is required to view the deposited tables.
For complete reproduction of analyses, users should consult the associated manuscript for the statistical methods and analysis workflow because the deposited workbook contains the underlying and/or processed data but does not constitute a complete analysis code repository.
10. DATA REUSE NOTES
The deposited data are provided to facilitate interpretation, verification, and reuse of the published findings. Values should be interpreted according to the definitions and codes provided in this README and in the worksheet headers.
Table S3 is a derived/converged dataset and should not be treated as raw experimental measurements.
Metabolite annotations identified as putative should be treated accordingly rather than as definitive structural identifications.
The mouse-human comparison combines different biological sample types (mouse colonic tissue and human stool) and is therefore intended as a comparison of shared metabolic signatures.
