Thermal bottlenecks constrain early-life survival of native fish in regulated rivers

Abstract

This dataset contains the spatial, temporal, and environmental data, along with reproducible R code, used to generate all figures and analyses for the manuscript “Thermal bottlenecks constrain early-life survival of native fish in regulated rivers”. The data package includes (1) geospatial representations of historical and contemporary habitats of Central Valley winter-run Chinook salmon; (2) spatiotemporal records of redd locations from aerial surveys; (3) daily water temperatures from the Sacramento River (RAFT model); (4) water stable oxygen isotope measurements (δ18O) from the Sacramento River; and (5) otolith δ18O and microstructure data from juvenile winter-run Chinook salmon collected in 2021–2022.

Accompanying R Markdown (.Rmd) scripts reproduce four primary analyses in the manuscript: mapping of historical and current winter-run Chinook distributions, reconstruction of pre-emergence temperatures using SIMS-derived otolith δ18O, estimation of redd origin probabilities for juvenile survivors, and identification of the thermally sensitive "critical window" using a moving-window GLM framework. Additional supplementary analyses not included here are available upon reasonable request.
